In a world where remnants of evil linger, the sinister Leader X, thought to be vanquished, reemerges as a mutated entity known as Z, fueled by a desire for vengeance against Earth and the Science Ninja Team. Under the command of Count Egobossler and his loyal henchmen, Mechandol and Kempler, Z orchestrates a new wave of chaos, forcing the team into a desperate fight for survival.

Following the tragic loss of Anderson, Dr. Nambu steps into the role of leader at the ISO, with the team now based in the fortified underwater facility of Gallatown. Here, they are introduced to Engineer Kamo and receive their latest mecha, the Gatchaspartan, which features an advanced mode called Hypershoot. However, the power of this weapon comes at a grave cost; as Ken harnesses its might, the radiation emitted threatens his very life. As Z plots to unleash an antimatter asteroid dubbed "Poison Apple," the stakes rise, pushing the team to confront their ultimate challenges in a race against time.
